Thank you for reporting this finding.  This was a tough issue to troubleshoot because it doesn't happen to everyone and we can't actually see your filters.  When you are having trouble with a Bill Flow Manager collection, it is always wise to print a pre-bill from outside the collection or view the unbilled records on the Billing Tab of the case/matter to rule out the possibility that misapplied  filter might be cause of the problem.
