I have a vendor to whom we pay a fixed amount each month as against invoices coming in.  So I might have invoices of $60, $60, and $90 but I will pay $100 each month.  That $100 does not match any particular invoice amount.  How can I pay that partial invoice?

If you go into accounting - payflow manager and create a payflow you will see how much the vendor is owed and can choose to pay any amount you want. You change the amount to pay by clicking on the +/- icon on the tool bar.
You could set up a payflow manager for just this one vendor.
